The Confidential Section of Home Department is headed by Special Secretary, Additional Secretary, one Joint Director, one Office Superintendent , one Legal Officer along with supporting ministerial staff. This section looks after the following matters:-

- Political Clearance for foreign travel.
- State Emblem.
- Raj Bhawan matters.
- Preparing Oaths for swearing-in of Governor, Hon'ble Chief Minister, Council of Ministers and Chief Justice/Judge in co-ordination with Protocol Section of the department.
- Almanac, declaration of holidays.
- Appointment of Ministers/Chairpersons/Advisors.
- Influx and Border management.
- Civil Military Liaison Conference (CMLC) and Army matters.
- To conduct entrance examination for admission into Rashtriya Indian Military College (RIMC) and filling up of the State quota.
- State and National Awards.
- Restricted Area Permit (RAP), Protected Area Permit (PAP) and Inner Line Permit (ILP)
- Alpine/Trekking Expedition.
- Tibetan Refugee Issues.
- Correspondence with other States and Central Government.
- Private Security Agencies (PSA) operating in the State.
- Permission for film shooting.
- Official language.
